Alan had the edgy look before having a Charizard. Lysandre's design is the same as in the games and they changed the mon to make it more similar to him. Swayer looked like that before getting a Treecko. Wally looked like that, redesigned to look like Mega-Gallade, before he had a Ralts. All Joys use the same uniform and Audino was paired up with one on purpose.
It's pretty basic character design, make the significant trainer look like its significant ace.
