It makes sense. She has an abrasive personality and initially seems to be take a sadistic satisfaction from being cruel to Shinji. It's not until many episodes later that you get to learn that her rudeness was a result of seeing the same percieved weakness in him that she was afflicted by. You're only able to see her rough behavior as a misguided attempt to push Shinji into action. I recently re-watching some of the episodes and gained a new appreciation for how their many miscommunications are portrayed and how their mirror the relationship between Misato and Kaji.
