The only "city" explicitly stated to be built by Eggman is Newtrogic High. And this place has obvious Eggman insignias scattered about. When Eggman builds a locale, he wants to make it obvious he was behind it. Nothing in the South Island and West Side Island cities suggests Eggman was behind any of it, and like you said, it's a headcanon to suggest otherwise.
