the story is linear and you can't do anything to change it with choices.
the game makes it clear what you need to do to get the true ending if you pay attention in the labyrinth. choices more affect your gameplay and can give you anything from sets of legendary equipment, let you skip a boss, or make you lose out on a stat boosting service forever.
