Every good story has an overarching theme.

Mahoyo's theme was accepting the past and moving onto the future and not knowing where you will end up in life

Kara no Kyoukai's theme was Taoism (human life; spiral paradox; etc.)

Tsukihime's theme was the value of life and deeper ideas like the "flawed pursuit of eternity" and "Horrific Trauma -> Innocent Monster"

Fate's theme was family and people being tied to the past, in negative ways mostly. The entire three arc structure exists to get you to question and understand the hypocrisy of Shirou's ideals more and more throughout the story, it starts you out knowing nothing and simply accepting his ideals as "cool" like a child would at first, then you slowly understand how stupid and childish his ideals are, then you realize how foolish and self serving his ideals are, how it ultimately saved no one in the end and Shirou in exchange suffered forever, and ultimately realize his only path of happiness is to give up his ideals, as the only route where he survives and lives a real life with family. The story is structures so you grow more cynical of the ideal over time the more you realize the reality of it. Shirou ultimately is meant to become human in the end, because living a normal life is the true ideal. The entirety of FSN was leading up to that moment in the cave where Shirou breaks down crying in front of Ilya telling her he wants to live.
