You only have to freeze the enemies with Noelle while she's with you, you're free to spare the minibosses in the castle and everyone in Chapter 3 and 4
But since you're missing a bunch of recruits anyway a lot of people just commit to violence and make it a no-recruits run, to see how that changes things in Castle Town.

You "get stronger" every time you defeat an enemy but the stat gains are pretty marginal
You don't really get rewarded for sparing only some people either, there's not much point in half-assing it
