I think the main reason they do that is to save on bandwidth. I'm almost certain there's been multiple ROM websites which linked to the archive.org direct download link (DDL) for games. That, and to limit users using IA directly. Some ROM websites probably linked to Myrient for DDLs, and in response Myrient made their files harder to download or archive.
