Those Zonai according to Masterworks 2 are just highly evolved Hylians. And both the landbound Hylians and the Zonai found out that they are Kindred. So we at lease KNOW that it takes place AFTER Skyward Sword at least. I think that the memories of TotK (or in this case AoI) it takes place parallel with Ocarina of Time.
