It's not bait I mean it. You should consider language because they had mutually unintelligible regional languages just like every single other country prior to the 19th century. France included also had unintelligible regional languages. The modern Japanese dialect comes from Edo, the city, not the entire island, most regions couldn't even communicate with one another. First hand accounts of Japan like Kaempfer for instance had an entire retinue of translators when they went across the country.

Hayato people populated all of Kyushu. Ezochi populated all of the northern parts of Japan. Ainu and Kuriles populated all of Hokkaido. Formosa and Okinawa were filled with austronesians. Also rice farming back then couldn't handle cold temperatures so they were bound to certain sections of the island and couldn't settle the north.
