It's very clear they wanted their designs to be 'unique' and deliberately different from the established historical/popular depictions. If I was a cynic I'd say it was for intellectual property reasons, but more likely is the artists at Supergiant just wanted their work to be different for its own sake. I've only found ~3 characters with human-ish skin and they all have light hair, so no 'accurate' Greeks so far. To the games credit, it does not go full retard. The two guys with dark brown skin but both have clearly European facial features, so it comes across as more insistence on 'subverting expectations' and 'unique designs' rather than actually race-swapping, just a weird art style.

Yeah there isn't one certain 'character design' but there are things we can be pretty certain were not part of any historical depiction. If Artemis had green skin, we would know about that. Even when the guidelines are broad it is possible to fall outside of them or, in Hades' case, to deliberately stray from them.
