Nayuta was visably aging at a rapid pace at least until maturity which when combined with Makima's young apperance would suggest that Makima was not around to witness in person events that seemingly happened throughout the centries (other outcomes, volcano, star, nazis etc.)

Nayuta displayed curiosity regarding her past life and takes steps to remember it - she is controlling in her nature which extends to a deep desire to learn everything about herself

All ingredients necessary for her to become makima are present in a story, but one

This is the exact reason why she was killed off - to make room for new control who will complete the transformation as it would be hard & require loads of character development to turn tame & loving nayuta into a control freak.

I believe control's endgame is to regain all memories from her past lives. I don't see why would fujimoto pick up a plot of nayuta's curiocity about her past otherwise. That plot that seemingly went nowhere was a chekhov's gun that will fire at a festival

Was offing Makima so early into the story one of Fujimoto's biggest mistakes?

I don't mind killing her off but I would prefer if that happened near the end of CSM
