I honestly don't think they ever expected the natives to be able to launch a missile into space. They likely did just get completely blindsided by it even if they do have defense systems.
They didn't want their soldiers to be able to turn around and become another threat. Such a mindset could easily turn them against humanity before they can be properly contained, see cult for an example of them deciding that conquering is good actually

They are likely wrong about how the time loop works. The best theory I've seen is that they only loop if they are dissatisfied with the result of an ending. Hiruko isn't satisfied unless everyone makes it out alive, Takumi is a bit more malleable. The loop doesn't really "end" completely, it just ends for that version of them. So they never have memories of a result where the loop "ended".
They really gotta try and do everything they can with the timeline they have. No guarantee they'll remember all the same things next try.
