It's not like I don't understand that anomaly > stun, but you see. Instead of trying to gimp anomaly, how about buffing stuns as a concept?
How about this: Stun multiplier doesn't immediately go to 0 after a stun, but decays by 10% every 5 seconds. (i.e. if it was 200% it'd take 50 seconds to be at 100%, aka the normal value)
This way getting stuns would a lot more worth your time and teams relying on that would not feel so very gimped. I know they don't want the enemy to be immobile even longer, but the stun multiplier could be easily reworked.
