You're right, but I think I realized the reason. The dev probably wanted the PE Teacher events to be accessible early, but also didn't want to draw two different uniforms for the scenes, so he just picked the lewder one.
I do agree though that the bloomers should have just been under the pants. He's doing something like that in the sequel now, where Shizuha has multiple layers.
