In the standard D&D type system raising skeletons isn’t actually raising the dead, it’s just animating bones with death / negative energy. Is it possible to take this a step further and animate skeletons but who are also equipped with a soul or a shadow of the once-living person?

There are skeletons with class levels and souls in 3.5 and in PF1e you can make them with Create Undead.

Yes. Souls are desired by demons/devils for food, playthings to torture, to spawn some higher undead (shadows, spectres, etc) or used to create new demons/devils with.

Read the description of the spell. It lists the commands you can use. So you're limited in the commands you can use.

There is a time limit of 24 hours per casting.

Not per casting. When you cast the spell again, you can either re-assert control, or control new creatures. Not both. You can never have more creatures than the limits listed in the spell.

Yes, spells have components because casters in this system suck ass.

I can raise undead in better systems without corpses or components.
