For those that don't know it, there's a running theme in the BL books about the Emperor saying stuff to fuck and gaslit people when it suits him.
He saying that doesn't mean it was true, but it was curiosly effective in destroying Mortarion confidence.

Same when he possesed Vulkan and told Magnus that the events of Fury of magnus never happened.

"Souls" and conscious identity are not one in of the same, humans, necrons and elder alike. Creating new primarch bodies has been done for a while now, just takes time, tools and know how to do properly and Bile thinks it's old hat for imperfect beings, and the emperor indisposed.
The emperor was probably being otherworldly but ecstatic after defeating Nurgle and lowering the level of despair in the warp about his prospects against chaos.
