I actually learned about paper cones being commonplace with water coolers from watching Twelve Angry Men (a film from 1957). If I had to guess it's just a way to get people to drink quickly while standing and throw them away and minimizing having stuff left over on work desks/tables.

That might be a side effect but I think the main reason is that manufacturing them is cheaper, since you can fold them out of a single piece of paper, whereas cups with a flat bottom have to be assembled from more than one piece.
