There is nothing controversial about Yukari if you don't overanalyze her character. People jump on her because she thinks Junpei is a loser but he kinda is.
On surface, she's cold to Junpei because that's how girls her age behave. There's nothing else to this. She clings to the MC because he makes her feel safe and she lacks a figure like that in her life. She can appear to be kind of a bitch at times because she's emotional and lashes out quickly which is not a surprise given how much frustration she's bottling in.
Anyone who's ever went outside knows at least one or two girls like this and she's fairly tame as far as emotional girls go. People only dislike her because she's not an unnaturally perfect and cliche anime girl that's either a doormat to male characters or an unfunny tsundere stereotype.
These games by their nature appeal to otaku scum and this audience is repulsed by complexity in characters and character dynamics.

they're friends, you see them hanging out together all the time after school and on weekends, which is especially notable when most of the other party members are clearly kind of loners doing their own thing while these two are always together. junpei also teases yukari about as often because the two characters are just a watered down version of lisa and ekichi from persona 2 but for whatever reason yukaris dub voice makes her sound like a bitch while junpeis va is sillyfunnyman when in the JP both characters are very generic girl and boy voices
