Because they needed to make people unrealistically evil to push their retarded sob story and their "humans are the real monsters" narrative.
No normal person would look a little girl and her father in the eyes and gun them down because some retard on the radio told them to. He even questions the order and hesitates, showing that he wasn't some sadistic psychopath. In real life he would have let them go.
They were not enemy combatant or people from an enemy nation. He had no reason to follow the order especially since his CO would never have known if he spared them.

Given the fact we're dealing with zombies here chances are if they were simply sent away they would have become a problem later.
Doubtful the soldier was thinking that far ahead but eliminating potentially infected individuals instead of letting them definitely get infected is a reasonable choice.

The entire intro is a dream squence. It's more than implied he left Sarah to die in a panic and his mind has made up a fantasy that blames someone else, and frames himself as a victim. The trauma of his abandonment of Sarah is what drives him to commit a mass murder later in the story to save Ellie. Since he's spent decades up to that point convincing himself he did everything he could for Sarah when he didn't. Now faced with the ironic choice of leaving Ellie to die (which is objectively the right thing to do for mankind) and he can't do it, he goes fucking ballistic and lives out that fantasy for real, dooming humanity to satisfy his own delusion.
