We will instead get a Metroid Prime 4 final trailer (not direct) a week before the game comes out in August.

Their release schedule for the next six months is full, we wont get another direct until September at the earliest

More Directs during a launch year was plausible, but we got the unusually timed April one, so it seems we are waiting for September. I don't think Nintendo fancies June anymore.
The reason E3 existed in June, ahead of the dry Summer period, was to accommodate the logistics of physical games. E3 mainly existed for stupid retail executives to buy bulk Holiday season orders of Gex. Physical games are two decades gone and what remains is extremely consolidated into Amazon and Gamestop, at least outside of Japan.
September has better proximity at the start of the busy season. February is good for the off season update as the weather keeps people indoors and focused on video games and the internet.
