Why exactly is this a bad scene? I didn't play the game and I'm not a huge Batman head.

I thought he and the justice league effectively when rabid cuz of Brainiac. So he had to be put down. Do people just not like the idea of Batman having a tragic anticlimactic death like that or something? Or is it more to do with it being Kevin Conroy's last role and not getting to have more of a leading role?

a little of both.
the entire build up for the fight was just batman using scarecrow fear toxins and the suicide squad just overcoming it. it was really fucking stupid.
but then the funny thing is that it all didnt matter in the end because it wasnt really batman. whats even funnier is that batman pretty much let wonder woman die for fucking nothing. she was the only justice league member that actually died.

It'd be cooler if you were villains fighting actual superheroes and not le hecking wacky guys fighting evil brainwashed guys.

I thought this was cool. Letting you be a bad guy. Just flipping the narrative because why not? Do we need another caped crusaders save the day again story? But then you had terminal, mentally hanicapped fans crying about how they couldnt kill off heroes they admired since birth. Completely unable to see this as some one off side story that isnt canon.
