Retard, Majora’s Mask was a direct sequel to Ocarina of Time. Link’s Awakening was a direct sequel to A Link to the Past. The Adventure of Link was a direct sequel to The Legend of Zelda. That doesn’t mean any of those games had a thread running throughout them all. Especially with Wind Waker and Twilight Princess. Nintendo (correctly) chooses gameplay over forcing some continuity only autists care about.

Mario has never had any real continuity or lore. Shiggy’s always wanted it to be like old cartoons where you could plop the same characters in any setting without explaining it. Oh, Daffy Duck’s in outer space. Now he’s in the Middle Ages. Now he’s a cop. If you try to weave Mario into a coherent setting all you’re going to do is make yourself miserable.

Mario Vs Donkey Kong series is a sequel to Donkey Kong '94, starring Mario, Pauline, and Donkey Kong (I). So it stands to reason that the Donkey Kong in Mario Vs Donkey Kong is the Kong known as Cranky in the Donkey Kong Country games, regardless of the design used for the character.
Nintendo doesn't put that much emphasis on continuity, so it is likely the people making the games made it with the idea that Mario's old rival Donkey Kong kidnapped Pauline again without realizing that the design is associated with a technically different character.
