The game is all about religious leaders manipulating men with illusions and lies. Some of them may do it for le greater good, but it doesn't end well, no matter their motivations.
The Ezio trilogy even goes:

>European polytheism good
Which is truly based.

The game actually does everything it can to divorce actual religion from these groups. The Templars only use Christianity as a means to an end and Islam is barely ever relevant.
