Why so many?
Regarding Koopas, the Shellcreeper concept was made out of gameplay necessity over pure aesthetic
Hit the turtle from underneath, flip it on its back where it struggles to get up, and kick it to score points
Koopas being turtle-like presented to the player an enemy that contrasted the goomba being that it can't be defeated with a quick stomp while being aesthetically cohesive to gameplay design.
As for turtles everywhere else?
They're appealing animals.
They can be incredibly docile like most pet turtles or intimidating like snappers.
