Why was Megaman's best subseries not even made by Capcom?

Mega Man X required a specific kind of mechanics in order to feel good. They maintained these mechanics for 3 games. Then they moved to Playstation, and with the new platform, they decided to revise the mechanics. The revised mechanics didn't feel as good. It was more clunky somehow. But they rolled with those clunkier mechanics for 3 more games.
Then, when MMZ came out, another company took a shot at revising the X mechanics. They made everything feel smoother. Better. So even though the GBA had worse graphical capabilities than the PS2, it had the better mechanics, making the better game.

Capcom was never able to recapture the magic for X.

Because Inti was founded by ex-megaman devs who wanted to make more megaman games so badly that they literally begged Inafune to let them until he caved. In other words, the Inti megaman games where passion projects rather than busy work relegated to a B team (which most megaman games ultimately where)

Hard disagree. I think Inti Creates games are generally pretty bad. They're too focused on having every game be fun really only for speedrunners and people who autistically do "no-hit" runs. They may have some good ideas, but the games are held back by needing to be played the way IC wants you to.

After playing the Zero games it's really hard to go back and play with dash on a face button instead of a shoulder button. Just feels so much more fluid with Dash on LB.

I think one point in Zero's favor over X is that they both try to be darker, more story-focused takes on Megaman but it feels like Sigma and the Virus became a crutch for the X series, while the Zero games gave their main villains different views on Reploids and humanity.

No they didn't. They tried to until Z3 when Weil and Omega just throw everything the series had going lore wise right out the fucking window for yet another Wily and Zero clone throwback.
