Whoever "aquires" their target first.

Truth is that almost no normal person can defend against a well executed ambush.Only presidents etc at most that have another 100 eyes contantly scanning the area around them.

A single person will basically always be vulnerable to getting shot in the back with a sniper rifle as they lock their door or something.

So whoever finds the other one first and can set up, wins. Bond does have advantage of Mi6 (and specifically "movie" Mi6 which is shown as being so awesome, it even has cloaking car technology), whilst 47 I dont remember what he has, but I do remember him talking to a laptop and some sort of organization as well.

So I guess, its more agency vs agency.

MI6 has actually outsourced hits to 47 because he's able to kill targets they couldn't manage to. The targets in Paris were a request from MI6, for instance. From this it can be concluded he has capabilities beyond even the very best 6 has to offer, which would include Bond.

They are shown being completely incompetent run by mentally disabled people.
The villains they catch just run away 5 minutes after being locked up in the MI6 building, they're constantly getting hacked and blown up (occasionally multiple times in the same movie), like 50% of their employees are actually villain's sleeper agents and Bond is the only one who tries to do the right thing while MI6 gets in the way.

According to 007 in a few of the movies, there is a 008 that's just like Agent 47. He'll come in and kill everyone. No jokes, no fast cars, no seduction, no gadgets, no bond girl. He'll just come in and kill the target.

IIRC, the first time he mentioned 008 was when Goldfinger had him strapped to that table. He said if he (007) were to disappear, MI6 would just send in 008 and the fun times would be over.
