The third character is basically along for the ride, and only the 1st/second picks you make at the start really get much plot relevance.
For the time it was made, it was quite ambitious to have "multiple" main characters but it did suffer for it. It probably would've been better to have 3 distinct but overlapping plot lines that could share some characters than whatever they made here
you're not wrong about the 3D areas being boring to explore. The game is better as a 2D game than it is a 3D game but as a long time fan of the original I really enjoyed seeing everyone in 3D
