EVE Protocol was specifically created to combine Eve and Adam (Raphael). This is pretty obvious when the only ending she doesn't state that it's concluded is when you kill him instead of merge with him.

That was Adam's plan from the start. The elder naytiba is Raphael. It updates his data bank entry when you beat the game.

I have no idea, she's probably setting herself up as an antagonist so Eve continues fighting and becomes a better leader.
She even calls Eve the future of humanity in the true ending, and says that she's going to keep protecting that.

What's to say that was a separate plan? He would have had communication with her all throughout the creation of the naytiba, up until the alpha took over the space elevator and blocked comms.
Even if it was a separate plan, all he had to do was tell Mother Sphere to keep sending hot angels after him and he'd eventually choose one to merge with (like how Raven was angry he didn't choose her).

This too. From the return to colony ending, it shows the massive structures Mother Sphere has. She's clearly able to just wipe earth out if her goal was to actually kill the naytibas. Everyone on Earth thinks she dropped 1/3 of the space modules down and basically wiped everything out, but Lily's shock at how much shit is up there clearly shows that was all fake too.
