The ending is the ending because of time constraints I heard, it's supposed to be a sort of joke ending and they ended up going for it because they did not have time or budget to make a proper ending cutscene. It's also why the Rickenbacker is kind of a mess as far as I heard.
But really, the reason the girl's body is hijacked is because she was SHODAN's backup plan. She got new cybernetics as part of SHODAN's plan and SHODAN just rode on those.
