Are there any games where it pulls the trope of "you're actually working for the bad guys" halfway through, but gives you the option to keep working with them and doesn't give you a bad end for doing it?

Alpha Protocol fits that bill perfectly. You're working for a shady government agency, realize they're crooked halfway through, and you can absolutely stay loyal to them. And you don't get a "bad end" for it-it's just one of the many possible outcomes. Game gives you a LOT of agency in who you side with and even lets you double-cross or stay aligned without wagging the finger at you. Underrated gem.

The only point where the Hacker even arguably works for them is in the intro where Diego blackmails him into it. There's also no reveal halfway through the game. It's very obvious in the very same intro that the company is sketchy as fuck, I mean, they have their own private military that somehow has the authority to break into people homes and arrest them. There's also no choice to keep working for them.
