Might be harder for you to see enemies, but there's so many ways to detect or tag them, let alone night vision, that its not really a detriment. Some bases may have alternate guard placements which make it harder to sneak through some routes, but its been so long since I've played that I can't really say for certain.

There are systems in place to counter your tactics if you use them too often, like guards getting bulletproof helmets if you just headshot everyone with a sniper rifle. I think that if you always deploy at night, they'll start using floodlights and nightvision goggles .
