how would you balance magic knights in a way they don't just completely invalidate skull and witch?

I use the witch because she's cute no balance is needed.

They were broken is D2, and theyre still strong in D3/D4/D5 (haven't played the other).
They've still invalidate the skull and witch in damage output though

Rather than balancing magic knight, you should be balancing skull and witch instead by giving them more effective evilities or better unique spells.
Celestial hostess seperate themselves by being a flying class and having resurrection magic (and in later games, evilities that give everyone else flying movements)
Sorceress has better debuffs and use to give map-wide debuffs
Professor has the biggest variety of buffs

just give skulls/witches a unique evility to expend extra SP for more damage, a unique evility that gives map wide resistance debuffs to their magic attribute, or a unique spell that bypasses resistances
