A power fantasy is not the same as a mary sue. One is a powerful entity that is strong and cool, the other is a person who warps the setting and the rules of the setting around them due to how perfect they are.
The emperor is not a mary sue mostly because despite being a hyperpowerful being he still ends up getting fucked over by chaos just like other species in the setting like the eldar.
