Good news for you, Diablo 4, PoE1, 2, and Grim Dawn all have controller support.

Nioh 2 is exactly what you want, tons of moves to master for each weapon, trees for both onmyo spells and ninjutsu, and enough depth to keep you busy for a long while

the skill tree is definitely better than jedi survivor or something, it actually changes your gameplay and grants active abilities

Diablo 2 remaster also has controller support. Also Last Epoch, although it's a little jank at the moment, if you have problems you need to unplug EVERY single device you have that might be recognized as a controller except the one you want to use.

You can have indepth combat depth, or you can have indepth character building depth, you can't have both, sorry. Or you can have neither, there is plenty of that available.

Fallout NV has pretty good progression, especially with mods, Fallout 4 is pretty good too
If you don't mind coop games then something like darktide or payday 2 also have nice progression
If you don't mind slower games something like xcom 2 has very nice progression and a lot of replay value, especially with mods
