And ethnic "jews" already normally and frequently use their religion as a facade to operate in society while not actually believing their religion. It wouldn't be a plot about some wild goofy conspiracy, it would be like actual reality.
This is not even mentioning the fact that "jews secretly run the world" is even more mainstream than "masons secretly run the world", and while the templars have masonic undertones the games still don't call them that. The entire point of the games is that there's some organisations nobody really knows or cares about, operating under facades of perfectly benign social institutions, which have secretly been fighting some massive faction war across millenia of history. It wouldn't work with jews because it wouldn't be unusual or crazy or feel like a secret underground war when so many people either believe jews run the world, or very well know that many people believe that.
And also yes it would be anti-semitic and Ubisoft is would never do it, obviously. But in this case, it actually wouldn't really work for the games.
