FF9's is my favorite, because the party got wiped defeating Kuja, then Necron comes outta nowhere, invoked by Kuja's omnicidal nihilism, and the four party members you don't choose wind up giving what little life they have left to revive the ones you did to face the God of Death itself.

The reason this trope is believed to be common is due to poor reading comprehension. Just because the bad guy says he is the ultimate life form, or an unbeatable god, does not make it true. It's an example of hubris. You aren't supposed to take their delusional rants at face value.

The fact that you beat them is proof in of itself of their lack of omnipotence.

A fair number of bosses are kinda like that though. A lot of "gods" in JRPGs are really mortals who obtained godlike power. In other words, humans who became gods.

Clone fights usually don't work that well in vidya. Usually, player characters hit harder than they can take. This is because you usually have strict HP limits, while your need to hit hard enough to make a dent on bosses with bloated health bars. If the boss is exactly the same as you, one of you will one-shot the other.

I might someday commission a joke like this

Like
START is a shitty black&white drawing of a man in his comfy chair using a laser point to amuse his cat (outside the comic strip) saying
"my cat is amazing"

PAGE 1058 is a fully professional drawn and colored multi case page, the man would be on a robotic flying chair using a giant laser-pointer on a devil door, so his now giant cosmic powered cat can break from the other size
"my cat is amazing"
of course you'd have plenty of extra character around

It's just a case of powercreep in multi sequel games.

Playable character typically gain more and more power each game.
So the next game has to acknowledge it and give stronger enemies to fight. Eventually you end-up needing to fight god, then the boss above god.

(unless it play the RESET CARD but that's just as silly)

Plenty of games doing this trope, but the only time I've seen it done live action has got to be Fast&Furious franchise. I honestly have no idea wtf the series is even about at this point.
