because they want players to be able to beat it, this happens especially if it's a game with level ups, so doing the optional content will make you even stronger

A few but they've canonized the post game as an actual Act 3 to finish the story instead of it being le optional.

I like it when hidden side bosses exist that are way stronger than the main boss, especially if their stronger lore wise. Good for challenge and good for teasing possible sequel villains.

It makes perfect sense for optional content that you have to search for to be harder than main content that you're required to do. The latter needs to be "easy" enough that anyone can beat it without being a hyper minmaxer while the former is for that specific crowd.
