We can sit here and bitch and argue about who was the actual first (fuckin Atari, arcades, et al), but the N64 was the first to not only popularize it, but to use it for far more precision in aiming then most consoles had before.
In fact, it was such a massive success in implementation that the Dual Shock controller for Playstation was released a year and a half later once they realized the incredible importance sticks were going to become in modern gaming. They were shitting their pants to get this new controller out the door as fast as they could to not be left behind in the dust, and thankfully they stayed ahead of the game even considering their mistake.
Say what you will about the N64 and its lackluster sales, somewhat crappier audio quality and smaller storage space on cartridges, but the single biggest contribution to gaming the N64 made was to normalize sticks (or at least sticks + D-pads) for nearly every game.
