Cuz he killed them all? His skill set seems mundane to us, but Big Boss was a super soldier of sorts, who went into any mission and did things not possible. The Cobra Unit was pretty much an all-star team of mutants with unique magical powers, and they end up as a pile of exploded guts by the end of it.

sneaking around real good is a much more useful skill that can be taught and refined by others around him than being a super creepy beekeeper whom no one else would be able to teach, you'd just have to hope he would awaken his bee powers on his own.

The most hilarious thing is, going by how Kojima described the process, they didn't actually clone him. They used a variation of the Super Baby Method while selecting specific gene expression with in vitro fertilization of BB's sperm and donor eggs. Solid Snake and Liquid are literally not clones, by every definition. It is even specifically mentioned that SS inherited some genetic traits from the Japanese woman whose eggs were used. Funny enough, someone must have told Kojima that, because MGS4 specifically said that the only reason SS was aging faster was because it was programmed into his cells, and not because of the MGS2 "Our cells are vintage, brother!" nonsense which would have been a retcon of the described process in MGS1.
