They thought the analog stick would replace the dpad, but didn't want to get rid of it entirely, so put the dpad into the standard position, and move the analog stick down. Then, they though, "hey, what if we made it so you could use the analog stick with either right or left hand, then devs can do whatever they want". Then they made sure to use c-buttons on the right side as a pseudo dpad so devs wouldn't be pigeonholed into using one prong for any one thing. If they had kept start and select and put it in the same positions as a and b on the left, then nobody would be questioning it, imo.
