There's something I'm missing from the timeline here: at what point did program the ARK to crash to Earth? Did he do it remotely from his prison cell? Did he make some chip that Eggman or Shadow got ahold of that would rewrite the programming when inserted into the big computer? I've played through this game multiple times and somehow I keep missing this piece of the story.

He most likely had an external laboratory off of ARK, you will need to play Shadow the Hedgehog as it ties into his whole pact with Black Doom. His regrets for making the pact lead him to develop the Eclipse Cannon.

He didn't, Shadow did. That's what all those scribbles on the wall are for, they are the instructions which shadow had access to thanks to the execution tape.

He was able to continue working on Shadow enough to change his memories, Shadow is smart enough to trick Eggman into acting out his plan and he arrives at the Ark before Eggman, when Eggman meets up with Shadow he's been hanging out in the control room for the eclipse cannon, Shadow reprogrammed it
