The entire notion that they needed to kill her to harvest some part of her brain to make a vaccine, fucking retarded. There's loads of ways to biopsy deep tissues in the human body without killing the human. They could even have just done a surgery to biopsy part of her brain for study without killing her, they would WANT to keep her alive so the tissues could be studied long term from a fresh, alive person. The fireflies were absolutely fucking retarded and didn't know anything about medicine. The entire story was contrived to require a reason for them to kill Ellie so Joel would save her.

They're being absolutely crushed on every front. So, have fewer and fewer resources to produce the "vaccine" even if their veternarian cum brain surgeon could actually figure out what to do to make a anti-fungal vaccine.
