There are difficulty sliders accessible from go. But besides that:

Magnolia > Lilies
More customization, about the same number of spirits. Totems for one can significantly change the way you play, though bangles are statslop. Status effects were a little unnecessary in my opinion.

Magnolia > Lilies
More variety than Lilies, in appearance and moveset, albeit a bit less thematically cohesive.
>Bosses
Magnolia > Lilies
Again more diverse ability-wise, but they lacked the presence and spectacle of the best few Lilies bosses. The end boss in particular was a bit disappointing.
>Environments
Lilies > Magnolia
The Witch's Thicket is extremely hard to beat. Magnolia as a whole is a bit forgettable in this regard. Compare the Biological Testing Ground to the Verboten Domain, for another example.
>Music
Lilies > Magnolia
Magnolia overuses vocals compared to Lilies' more subdued and melancholy tracks. Coding is pretty good though.
>Atmosphere
Lilies > Magnolia
Magnolia spells out too much about its world. There's always a concrete somewhere to go, something to do that detracts from the solemn peril and mystery that Lilies did much better. Lilac being a chatty and fearless action girl contributes to this.
>Story
Lilies > Magnolia
Again, too much is said. Most interactions with NPCs boil down to completing tasks. Overall, despite Magnolia having more talking than Lilies, less is said.
