Kaidan goes with the salarians, he's special forces, that's why he was hanging out with shep at the start of the game. Ash is assigned to general marine detail with the other dozen or so marines that unload the bomb. I'd assume the bomb was armed by the engineers and ship crew who weren't marines anyway so it's not like Ash did anything with the nuke, she was just physically there to protect it with the other marines.
IDK I guess the only question would be who is the highest ranking marine after Kaidan. Because Kaidan is the only member of the normandy with special forces training other than shep. Actually I guess it is slightly weird you don't pick up anyone after Anderson leaves. The original structure is

I assume Adams is in the commanding officer group and that there is no way chakwas is in the command structure regardless of rank, like how on star trek mccoy never takes command of the enterprise even though he is one of the highest ranks because he isn't part of the command structure and it would go to like Sulu or Uhura before mccoy even though they are lower ranks.
IDK if Kaidan is in the group that would command the normandy, or just the marines and idk who the highest ranking marine is after kaidan, but I'd assume Kaidan goes with the Salarains and the 2nd highest marine run the marine group with ashley in it to defend the bomb. Adams sets the bomb and Presley commands the normandy

if there's no bridge officer on duty in star trek then the highest ranking individual takes command
this happened on TNG when Troi (Lt Cmdr) was left in charge when the rest of the crew were trapped and she was with O'brien (non-com chief) and Ro (ensign)
also Beverley was left in command once
anyway, Presley is XO but there may have been other bridge officers that served under Presley. Kaidan outranks Ashley because he's an officer and she's a soldier.

Shep is the second highest rank in the prologue. When the game starts Anderson is the cap, Shep is the XO and Presley is 3rd and Adams is probably 4th. When Anderson leaves shep becomes cap, Presley XO and Adams 3rd. That was like the maiden voyage of the normandy or the first normandy mission after shakedown so it's not like the crew was together very long even if shep only showed up for that mission

I never send him with the Salarians since Ash is more lethal and capable on the battlefield than him. That's why I tell her to hang on so I can go back to save Kaidan. It's works pretty well as a head-canon since my idea was to rescue both.

It makes sense if he's a mystery meat spook that doesn't operate in normal rank structure, like Shep is someone's personal investment.
Normandy is a one trick pony space vessel, it has limited utility other than risky combat missions and insertions. Payload is small, can't use nukes without breaking conventions, can only sneak people and 1-2 vehicles or equivalent non-nukes around. Useful, sure, but it's too specialized.

Now why would an Admiral be given a stealth vessel, that's a problem.

I think the implication is that it's primarily a human ship. It had only a small amount of Turian specialists involved in its construction, otherwise humans pay the most expenses, pay maintenance costs and get to name it.
Maybe it's a 'reparations' scheme of some sort, Turians certainly don't lose anything, but that's also not Turian-like.

well it's kind of weird, there was a 'bridge officer training' test that, when Troi took it, she graduated to Commander, so the test seems to be a pre-requisite to holding that rank. Bevs was always a Commander from the start of the show so must have completed that test beforehand
however, you don't need to be a Commander rank to be in command, any officer can be put in command of the bridge on a temporary basis
Troi's utter uselessness was revealed when she lost her emphatic powers and went insane that she was basically just a normal human

irl in the navy there Line Officers and Staff Officers. So someone like Bones was a Staff officer where he held a high rank so they could pay him more and he had an important job as a doctor, but he had no bridge or command training so he would never be in charge of the enterprise unless every other officer was simultaneously incapacitated.
Crusher being a commander and being able to command the bridge were both unrelated. she decided she wanted to be able to command the bridge at some point prior to the TNG so she already took the test. Troi didn't make that decision until the show.
One of the ways star trek possibly differs from IRL is that idk if staff officers can take bridge officer training irl like they did in star trek and star trek obviously puts more importance on nonmilitary jobs, like how Spock, Picard and Data are all science officers but they are all captains/high ranking command officers

because there is a difference between line officers and staff officers in the US navy and the command structure in star trek is based on US navy command structure. troi and mccoy are staff officers where as everyone you see who takes command of the ship is a line officer. rank isn't dependent on staff vs line. another example of this is how in band of brothers Nixon never commands anyone, but he holds a rank similar to winters for most of the show

also, in TNG 05x14, when they regain access to the computer, they ask it to show the crew manifest. The computer lists the senior officers in order of seniority- Picard, Macduff, Riker, Data, Crusher, Troi, La Forge, Worf, Ro. It doesn't distinguish between line and staff officers and given it does not list in order of rank (Data is the 3rd officer in this scenario but Crusher outranks him) we can infer that Troi is a 'line officer' (this is before her promotion), which suggests that no distinction exists
