It was programmed to rain whenever there was enough shit going on screen or too much required of the (already limited) draw distance to save the FPS. Certain missions limited the traffic and pedestrians to make sure it wouldn't need to rain, for the sake of appropiate atmosphere in the mission. This was a very clever way to keep FPS consistent as the frequent foggy rain perfectly suited the atmosphere.

Its dark and gloomy, like the protagonist. I think Rockstar used to understand how to give "personality" to their concrete jungles. Even GTA IV is urban doomer kino, especially at nights. Unfortunately, they then went ahead and focused on muh realism in GTA V which made things visually boring
