Well, planetary governors are sort of a weird spot in the Imperial hierarchy. On paper, they're subject to Imperial law and have to follow the basic rules like everyone else. In practice, they often command the loyalty of the PDF and whatever local constabulary exists, so punishing them for untoward behavior requires time and resources that could be better spent elsewhere. There is. Most Eldar don't vehemently hate Humanity, they hate the Imperium for what it has turned Humanity into and what it pushes them to do. The Fall of the Eldar wasn't some single instantaneous event, it was a long and drawn out process over the course of Eldar generations, to the point where somecwere full grown adults who didn't know what life was like before the Fall started.
Many Eldar who left during it actually did interact with other races, most apparently pre-Imperium Humans. There's at least two separate incidents where the Imperium discovered worlds where Eldae and Humans not only co-existed, but the Eldar actively protected the Humans from outside threats like Dark Eldar. Naturally this went against the Emperor's agenda so he had them all (Both the Humans and Eldar) butchered.
If you removed the Imperium from the equation Eldar and Humans could have probably rebuilt themselves fairly well together, but instead the Eldar now have to deal with Humans who shoot them on sight 90% of the time based off disinformation.
