Why the fuck do those ghouls feel entitled to live in the tower anyway? Even without the anti-ghoul policy they wouldn't be able to pay for it, since all the resident have to pay rent to tenpenny. Seems so bizarre in retrospect. I always felt it was more understandable in 3 and NV because they're so much worse looking, you can see their skin sloughing off and there's wetness visible all over openly festering sores, they definitely smell like shit on top of being repulsive to look at. It's probably a full-time job just staying alive and hydrated when you're weeping out of large wounds on half your body (resulting in radiation spirals from wastelanders ghoulifying and resorting to bad water)

In 4 they look sand-blasted and dry, more like skeletons than rotting corpses. They're unpredictable and doomed to eventually turn feral on top of their weird/inconsistent appearances so it's no surprise that most people just can't be bothered with them or assume outright they're going to be a problem. 200 years of memories means fuckall when you can remember it about as well as Lily and it gets worse every day

You can just murder the compound that's doing all the fucked up testing. You dont have to go out of your way to murder the town afterwards unless you want to make it a settlement. Well for one their flesh is constantly rotting off. In iirc fallout 2 or the brotherhood of steel game you need to find a ghouls missing toe so he can put it back on, and one talks about fucking a hooker and his dick coming off inside her and getting stuck and her freaking out. They also probably stink due to the constant rotting flesh and severed limbs. They also look horrifying because of the rotting flesh. And there's always the inevitability that they'll eventually go crazy from radiation. It might not be in your lifetime, but how could you know? Also a lot of them have a massive chip on their shoulder because of how other people treated them, so even if you're kind they might betray you just to shove it to smoothskins.

The tower itself isn't as bad as it could've been a convention center+hotel that miraculously survived, I would even commend them for having a single location that isn't dilapitated shacks built out of dogshit, tetanus and AIDS
The quest is retarded and the morality of it is completely insane.
All claims to real estate in a postnuclear wasteland come on a first come first serve basis with complaints and disputes being resolved by might makes right.
It could've had something to think about if Tenpenny claimed it after pre-war owner who's now a ghoul was away for the last few decades but has the keys and even a copy of the deed to the tower even though the government recognizing and enforcing his claim on his behalf doesn't exist and Brotherhood of Steel or the Enclave could both be considered successors to the United States Government but either has more important things to deal with to muddle things further the ghoul is a pre-war locksmith and looted the title deed when adventuring, changed his name to match because got tired of his old one.

Ghouls will eventually deteriorate into ferals after some point in time. Maybe tomorrow, maybe in several hundred years, you don't know. But one single feral can cause countless deaths because at any point they can just go insane and start killing people. If I remember right this isn't random chance either, it WILL happen to all Ghouls it's just the time period it will take is different for all of them. So I want you to imagine if someone with a mini nuke on their arm moves into your town. You know it's armed, you can hear it beeping and whirring and clicking, and you know it will go off at some point you just don't know when. Would you be comfortable sleeping in your house with the mini nuke guy next door?

That's completely ignoring the fact that many Ghouls tend to be fairly reclusive, unhinged, or outright paranoid because of how people treat Ghouls in the first place.

As others have already said, it's not clear whether or not all ghouls will eventually go feral given enough time and rads, and there's no reason to believe your average wastelander knows either. If they've ever had to deal with a pack of screaming, bloodthirsty ferals you can bet they're gonna be nervous around the 'normal' ones for a long time.
Every game since 3 has made mention of sane ghouls going feral, it is a thing that happens, it just isn't clear why. As such, you never know if your ghoul neighbor is just gonna wake up one day as an animal. People don't want to live around them. Also they're really fucking gross looking.

I think a better justification for megaton would be that the bomb started off as a tactic to ward off raiders. Basically they kept threatening to turn the entire capital into a crater if anyone attacked them. And the threat worked so well, they were able to build a prosperous and peaceful settlement around it.
