Naoe's side is mostly about revenge against the Shinbakufu and you basically learn nothing about the original Kakushiba Ikki (Japanese Assassin Brotherhood) until you've killed like 3/4ths of the Shinbakufu at which point her actual story lets her investigate it. You learn what befell it but the actual Assassin/Templar conflict is only found in Claws of Awaji and even then it's not that interesting since the Templar chick just wants power and to rule Awaji.
Yasuke's side is unironically the good side of the story. It heavily develops him, his characters are actually interesting, and he has the major bulk of the Templar plotline.

Gameplay-wise, yes. It's heavily encourages you to play Naoe at every point, castles and forts are the best designed they've ever been, seasons actually affect stealth, Nightmare difficulty combat and stealth make the gameplay much more punishing and fun (Until you get the silent walking engraving, then the stealth lets you relax a bit compared to before getting it), tools are heavily encouraged, etc. It's also the only game I didn't want guaranteed assassinations on, it actually balances the HP bar system well and you unlock stuff reasonably well.

The main fault with gameplay is that Nightmare combat forces you into specific weapons because things like the katana on Naoe is simply not viable, and the kanabo on Yasuke is basically unusable. Stealth is also completely broken because, while the AI is the most paranoid its ever been, it forgets you exist if you climb on top of a roof. So you can just circle around a building, climb up to a roof, prone, and everyone goes searching for you again and there's zero counterplay to you doing this.

You can blatantly tell it wasn't just with how the castles are designed since they barely have any arrow and especially teppo ammo spawns, the latest patch actually stopped them from being infinite spawn points of ammo, you can't climb to a lot of rooftops let alone up basic rock formations, you very slowly climb everything, you're alerted far later than Naoe about bells in a castle, Brutal Assassinations alert people in a circular radius around you, he only has five stealth attacks solely locked to the bow and once they run out he's got nothing, Naoe can literally stop time and kill up to 10 enemies with 6-7 health bars depending on her engravings, etc.
