If she re-joined Shroud after Episode 6, it still does not make sense because he would have had access to the pulse. Some sort of uneasy alliance where Invisigal uses the astral pulse as a bargaining chip certainly doesn't work either, for many reasons.
If Visi was pulling the wool over Shroud's eyes whilst she worked at SDN and merely pretending to work for him, then Shroud is giga-retarded.
Not to mention all the very direct sabotage Invisigal commits against him throughout multiple points of the story and gameplay.

That moment where they reveal that 'twist' significantly degrades both Shroud and Invisigal as characters for absolutely no reason. If it was just something he said as a desperate way to get at Robert, it could've been ignored, but Visi and his henchman react like it's true so that's not possible. If we get a Director's cut, that part of the scene should just be removed (though I'd prefer if they re-did that entire section of the final confrontation).

If you didn't read the Deluxe Edition comics, you wouldn't know anything about Shroud. The main antagonist didn't have a line of dialogue until the end of episode 7. I don't get why they didn't give him more screen time in his civvies.

I like Invisigal, I even tried to romance her, but damn. She does not make it easy. I had to cut her off for the team's synergy and she went full rogue. And she does so very little to prove that we cant trust her. My issue isn’t that Invisigal is a flawed character, it’s that she’s essentially the main fucking character of the game.
I’m glad that Invisigal is so flawed in ways that make sense with the narrative. What didn’t make sense was her basically getting so many important character story beats in the last two episodes while Robert, the MC, and Shroud, the antagonist, get sidelined in comparison. While I love seeing that she’s more than just a love interest, why does it it feel like the writers wanted to make her the MC but couldn’t due to reasons?

The last episode is all over the place for the sake of drama. Shroud saying she was a traitor "the whole time" makes his whole plan insane (she snitched the pulse location to shroud, who would then almost kill her trying to get it, knew she wouldn't give to Robert but didn't take it from her and kept fighting her again in the finale?).

Visi's motivations are just unexplained cause she has the same exact actions wether she is a true villain or true hero and it's nonsensical. Why was she trying to reach the mecha without Robert if she was on his side? The headcanon was that she wanted to pilot the mecha herself and fight shroud to protect Robert but that would never work as she doesn't know. She ends up either a terrible traitor who ruined shroud's plan or a very stupid friend that made everything worse with no good explanation beyond trust issues.

That was the plan, what he didn't expect was that she'd swapped the pulse from the case. Shroud assumed Robert had it until he captured Robert and learned he didn't. That's when he realized Courtney still had it.
He kicks off the big war, Invisigal is AWOL if you cut her or helping you if you didn't. Presumably Red Ring goons reached out to her and she said she's totally on their side.
It works up to this point. But actually giving Robert the Pulse and fighting alongside him is where it falls apart.
She can justify the pulse with "they took it from me" which wouldn't even register as a lie to Shroud (Roid took it form her) but Shroud really should question her intentions if she's fighting with them in the final fight or at the very least he should be forcing her to betray the team at this point. A Courtney betrayal at this point would probably work better than the dog hostage situation. In fact, using Powerless-Mandy as a hostage acquired by Invisigal would make the whole final scene flow much more smoothly. You do the hand off and then Visigal either kills shroud or blocks a bullet for you. It would have added more push-pull between the two love interests as well.
