The only things I missed on my first playthrough were the eggs, the one in chapter 3 because I couldn't figure out the puzzle and the one in chapter 4 because I thought it was another super complex puzzle instead of just a room transition trick like in 1 and 2

Next chapter there will be an extended separation segment where the soul gets stuck alone with Susie doing puzzle stuff like the Kris and Noelle puzzles of chapter 2. She will awkwardly wonder about how the hell the soul is operating separate from Kris and get weirded out when it sort of answers questions in pantomime and when something damages it and hurts her even though it's been happening in combat forever. I've gone the current game twice now and I still don't get how having shadow crystals = freedom, do they make you stronger and they're equating having power to being free? Chapters 2 and 4 imply that they manifest around things/darkners that have a great significance to a Lighter, but not so much for 3 and this doesn't match at all with 1. There's the stuff where you can see the Light World, and then the prophecy unwavering if you use them in the Dark World. My guess is that it shows you some sort of truth when looked through. This is also why it's usually given to characters with forbidden knowledge (the schizos), since they already have more truth than they can handle.
Why the Knight had one, I'm not entirely sure. It seems to be some sort of dark-based entity like a Titan. There's also the 1225 sequence where a black triangle flows like water through your hand, which then connects the crystals, the knight, and the depths (and then the song from the sea) together, but I don't know what to make of it.
The pure crystal, I think, is the shadow crystals combined and free of shadow. If the shadows are the truth as seen by the prophecy, then maybe the light is what is beyond it?

Deltarune came by at a really bad point in my life and mental health and I guess that's why it affected me so much. Something i've wondered about the fact that the achievements/trophies in the console versions of the game require you to avoid the egg rooms and do a lot of specific tasks, is how if you avoid these rooms, you never get to interact with the man here. If we assume that Deltarune as a game is gaster's doing, then why are we avoiding the man through avoiding the egg rooms? Why does Gaster want us to avoid the egg rooms?
something that also bugs me about the whole thing is how one of the first lines from the "rudinns" speaks about monochrome copies.
"copies are monochrome, but you coloured each of us with care".
From how gaster-obsessed people have been for the past ten years, anything resembling that line, aka the goners, has always been associated with being abandoned or lost or discarded or even gaster himself. But here, we have copies that regained colour because of the will of a lightner. In this case, Kris. Through what Kris did, these copies have a concept of care, something that is kind of missing from goners.
Makes me wonder if the egg rooms and specifically their connection to Kris implies that the egg man themselves could possibly be the discarded vessel from the start of the game: a monochrome cage meant to fufill the prophecy but abandoned in a space that seemingly can inhibit a lightner in an active dark world without causing the lightner to change form in some way. Instead of being discarded however, the vessel does the one thing that Kris consistently is shown to be unable to do under command of the soul: talk, and tell tales without an outside force puppeteering them like that of spamton.
gaster specifically wants these rooms to be avoided perhaps because a vessel, a cage of parts meant to play out a predetermined prophecy, violates the logic of said prophecy and instead exists between light and dark in a nowhere space.
